I was always puzzled why there weren't more than one Drs. Manhattan. The accident that created him looked quite repeatable -- certainly by the U.S. government, and probably by others as well.
Also, the comic takes the point of view that the U.S. government is wicked for announcing Dr. M and using the implicit threat of his actions to upset the balance of power. But if the government was truly power-hungry, they would have done better to keep him secret and have him actually use his powers. He could dematerialize ever non-American atomic weapon with ease.
But I never understood why he is so buff. Was the nerdy scientist buff before becoming Dr M? (Same question applies to Superman -- muscles build up via resistance, and Supes gets very little of that.)
Irrelevant question, but one I have been curious about: Is Jon Osterman (Dr. M) Jewish? His father seemed to have either a Yiddish or German accent in the comic, but I wasn't sure which.

I haven't read the comic in years, so I have no memory of Dr. Manhattan's ancestry. However, I'd bet the movie doesn't deal with this.
It's his choice if he wants to look buff or not. What would you choose? On the other hand, I guess it's too much trouble for him not to be blue.
